We did have flights booked, but so that we could cancel them still so no worries in losing money in there. Issue is that they don't have to give any justifications, they can just check a box in the form and if we want to appeal it also costs money and probably takes a lot of time too. And like you said, they probably would still have the doubt about return.
As I said on appeal they will have to give better justifications than just ticking a box. You will only pay the fees if you lose. Any residence permit based route will also take a long time due to long processing times.
I guess you need to find another way to get her here,

Because it is so obvious (for me anyway) that she has no plan to return, therefore the Schengen visa for short stay (90 days) cannot be obtained, this visa is only for tourist / medical treatment / family and friends visit etc.
If you ask for a short stay visa, you are required to prove that you will return after your visit with for example a job contract of your local employer... well that is out of the window so forget that one, a school admission of your children, well I guess you have no kids that go school yet, so forget about that one, ownership and address registration of a house you own, etc.
A return flight ticket is NOT enough.
In other words, the short stay Schengen visa will be refused, based on the information you/she provided to Migri.

Same thing in other Schengen countries.. all have the same rules (maybe some differences in for example the amount of money you need, but those are details).

When you do not have other proof she will return to Indonesia, there is no point in appealing this, if you cannot provide the proof she will return to Indonesia, it will only cost you the legal costs of the procedure of appeal.

RP on the basis of intimate relationship is the way to go here, or get married in Vegas or something (if that is still a thing / legal).
